We have some hesitation to accept these people because of the past experience.
As you know, last year, some of the participants remained in this country after attending our programs until their visas were about to expire, and they ended up with submitting refugee applications to UNHCR.

This is a strong-sounding sentence. Maybe a strong sentence is good here!
If you want to be softer, you could write:
"We are very concerned something similar could happen again."
Also, I forgot to change this:
"because of the past experience"
"due to past experience" is better.
You could also write "due to prior unfortunate experiences"

I can rewrite with a few edits- is this a formal statement or informal?
A few changes:
"We have some hesitation to..,
We are hesitant to...
"...and they ended up with submitting..."
"Ended up" sounds a little informal. I would write:
...and they submitted refugee applications... (slightly more formal)
Or,
and they ended up submitting (more informal)

Thanks for your help. It supposed to be formal. So, I should write they submitted .....to make it slightly more formal. I wonder what should I write to make it very formal. Could you give me additional advice ?
